เมืองสุดท้ายของมนุษยชาติ นั่นหมายความว่าถ้าไม่ทำอะไรสักอย่าง สุดท้ายแล้วพวกเครื่องจักรก็จะบุกมาถึงไซออน และถึงคราวสูญสิ้นของเผ่าพันธุ์มนุษย์ในที่สุด
นีโอซึ่งกำลังสับสนระหว่างเส้นทางของตัวเองและอนาคตข องมนุษย์ที่เหลือตัดสินใจไปพบกับเทพยากรณ์เพื่อขอคำป รึกษา

ขณะเดียวกัน สายลับสมิธซึ่งน่าจะถูกทำลายไปแล้วก็กลับมาอีกครั้ง คราวนี้เขามีพลังอำนาจเหมือนกับนีโอทุกประการ
ที่ร้ายกว่านั้นคือเขาสามารถเปลี่ยนผู้คนอื่นๆในเมทร ิกซ์ให้กลายเป็นตัวเขาเองด้วย นั่นหมายความว่านีโอต้องต่อกรกับสมิธอีกนับร้อยตัว

นีโอเพิ่งจะพบว่าแท้จริงเทพยากรณ์นั้นไม่ใช่มนุษย์ แต่เป็นโปรแกรมที่เขียนขึ้นโดยเมทริกซ์ ทำให้เขาไม่แน่ใจว่าจะเชื่อเธอได้หรือไม่
แต่อย่างไรก็ตาม คำแนะนำจากเทพยากรณ์ก็คือ สงครามนั้นใกล้จะถึงจุดสุดท้ายเต็มที และหนทางเดียวที่จะแก้ปัญหาได้ก็คือการกลับไปสู่แหล่ งกำเนิด (The Source) ซึ่งหนทางจะไปสู่แหล่งกำเนิดนั้น
จำเป็นต้องอาศัยความร่วมมือจากบุคคลที่ชื่อว่าช่างทำ กุญแจ (The Key Maker) แต่บัดนี้ช่างทำกุญแจถูกคุมขังไว้ด้วยโปรแกรมอันตราย อีกตัวหนึ่งซึ่งพวกนีโอจะต้องหาทางเจรจา
เพื่อให้ได้ตัวช่างทำกุญแจมา และเข้าไปสู่แหล่งกำเนิดเพื่อค้นพบต้นตอและทางแก้ปัญ หาทั้งหมด

เรื่องลุกลามขึ้นเมื่อสมิธไม่ได้จำกัดตัวเองอยู่แค่ใ นเมทริกซ์ แต่เขาสามารถออกมาสู่โลกจริงได้แล้ว จุดมุ่งหมายตอ่ไปของเขาก็คือยึดครองอำนาจและแก้แค้น
ทั้งในเมทริกซ์และในโลกจริง พวกนีโอจึงต้องหาทางยุติปัญหาให้ได้ทั้งสมิธและเครื่ องจักรที่กำลังมุ่งตรงสู่มนุษยชาติ ก่อนที่ทุกอย่างจะสายเกินไป
